The Metallic Phantoms
A Iron Warrior warband 'donated' by Perturabo to his BFF Magnus.
Size: ~16k Marines along with thousands of Cultists as well as a few Titans and Knights
Specialty: Plasma Weapons, Sorcery
Battle Cry: Let the Galaxy be swept up in Darkness!
The Dispute of Iron never happened. Perturabo just gave his expendable and unworthy forces to other Traitor Legions.
The Metallic Phantoms provided the Thousand Sons with the important manpower to enact their vengeance against the Space Wolves. The fact that their geneseed can be used to turn mere psykers into new Astartes Sorcerers is a huge benefit
Vengeance of Ghosts:
During the Plague of Unbelift, the Thousand Sons and Metallic Phantoms joined Cardinal Bucharis in his assault on Fenris. They were too much...
The Fang was stormed, all the Wolves' geneseed stolen and the natives of Fenris either butchered or enslaved.
When the Space Wolf Fleet arrived to enact their vengeance, it was too late. While they managed to inflict severe casualties, they were too few in number to finish of Bucharis' forces.
Without a homeworld and fresh recruits, the Space Wolves head to the Eye of Terror.
Attack on Titan:
Now restored to nearly their prime, the Thousand Sons and their vassals attacked the homeworld of the Grey Knights Titan.
Despite having a massive fleet, the TS and MP faced of an Entire Imperial Battlefleet, several ships of the Inquisition, a strike-force of the Black Templars and the entirety of the Grey Knights.
In what would be the biggest naval battle in Imperial history, Dozens of Battleships end up being wrecks across the space of Saturn
Meanwhile, thousands of Sorcerers and Rubric Marines engage the Grey Knights on Titan's soil. The sheer psychic maelstrom created rifts in reality which broke the planet in half!
Though battered and defeated, the cost of victory is steep for the Imperium. Billions dead, priceless ships of old destroyed as well as most of the Grey Knight Chapter dead. With the destruction of Titan, came with it the loss of so much geneseed and valuable artifacts. But the worst part, is that the thousands of Daemons sealed within their tombs have been released. Ready to torment the Imperium once again!
6th Black Crusade:
Warmaster Abaddon succeeds in acquiring Five of the Six Blackstone Fortresses, the last destroyed by the Imperium and Eldar. Though his Black Legion along with the Thousand Sons are repulsed, Cadia, Medusa, Mordian and Armageddon have been left barren and uninhabitable. Several Battlefleets were completed annihilated
End Times: 7th Black Crusade
With their combined powers the Undivided Forces of Chaos smashed their way into Segmentum Solar and burned. Daemon Primarch Magnus combined the immense psychic powers of his Legion with the orbital bombardment to perform Exterminatus on Terra.
The End Times occurs, the Warp consumes the Milky Way Galaxy
With their enemeis crushed, perhaps its time for the Thousand Sons to despoil another Galaxy, far, far, away?

No it'd make a better Elseworlds Story!
If you are going to just do the end-times, I'd like to see more Primarchs show up. They are supposed to, and in this setting, when enough collectively believe something's going to happen, it has a good chance to.

I wasn't talking just traitor Primarchs. The Lion sleeps beneath the Rock. Roboute Gulliman is supposedly healing by the Emperor's strength. Lemon Russ and Corvus Corax aren't dead, just lost in the warp. Plus, you could have a one-hand-missing Rogal Dorn show up, just for kicks.

I doubt the Loyalist Primarchs could take on one of the Daemon Primarchs.
Wouldn't Alpharius and Omegon have gotten stronger by the 41st Millennium. Even they would give the Loyalist Primarchs a hard time!
Guilliman just killed a normal Alpha Legion Marine. The ENTIRE Legion looks like their Primarchs!

Alpharius and Omegon are most likely secretly loyalists. And I believe a few of the Primarchs fought their daemon-enhanced brothers at the siege of Terra. They held the line then. But that seems to be the end-goal of your story, so yes, the loyalist primarchs would be beaten - in your story. But give them a good showing for their fans.
